i have a lexus sc400 that i want to rewire.  i want to replace the factory amp with a pioneer 800-watt amp, my question is can i just run new speaker wires from the new amp to the speakers and be done with it or do i have to buy rca converters and line level converters.

What if any aftermarket equipment is in there right now? If it's all stock, which package is it (standard or Nakamichi)? Are you going to replace the speakers also or keep the stock ones?

everything in it right now is stock. i am replacing the speakers with 5.25 components in the front and back.  im replacing the stock radio with a 6.5 in lcd monitor and pioneer av 9000r receiver that controls dvd/cd changer and xm

If you are replacing all the other gear than you should not need any line convertors. you will need to get an amplifier bypass harness if you plan to run the power from the pioneer amp into the stock wiring behind the deck, but ideally you should string new wire in to each door directly from the new amp. This is more work but it will yield better sound by allowing you to put larger guage wire in there and something that is not 12 or 13 years old from the factory.

Do that and you should be golden.
