I am looking for some opinions on the best, cleanest way to run the wires for two amps.  do I run the RCA's next to the 12V supply or is it best to keep things well isolated from one another to avoid " Dirty sound".

It's best to keep the RCA's and the power cables seperated as much as possible.

I agree 100% with DYohn. It's always best to seperate your power and signal wires as much as possible. Some RCA's are better than others (shielding wise) and have less interfeerence if they're run close to power wires, but why risk it! Follow the rule of thumb above and you'll do fine.
