Right now my subs are getting too hot and then they are cutting out. What is the best way to cool them down?

What are your subs, how are they wired, and what's the amp?

Turn the gain on the amp down to a level where it doesn't happen...that or get new subs with higher power handling. What kind of amp and subs are you running right now?
If you're really inclined to tinker around, you could make up a liquid cooling system like Bazooka used, where you had a plug with fittings that screwed into the back of the subwoofer, and a pump, some kind of radiator, and hoses to circulate coolant through the plug.
Of course, they only claimed a 50% increase in power handling, and for as much as it'd cost to liquid cool the subs you could probably just buy better ones.

Subs are desinged to get hot, just like an amp, are you sure it is not the amp going into thermal protection? My guess also lies with gain and wiring configuration to the amp.

I don't think the subs are cutting out... subs don't cut out and then play again... sounds like the AMP is the offending culprit here. What kind of amp are you running, what kind of subs are you running, do you have adequate power and ground cable... If you can fill us in with a little more info about your setup, we can give you some better ideas about what to look for... two channel or four channel amp, stereo or bridged, are the subs single or dual voice coil, parallel or series wired... you know, that kind of stuff...
