I have a 2004 4Runner with the basic (non JBL) CD/Cass/AM/FM Stereo. I have an opportunity to by the JBL in dash 6 disk head OEM head unit for the same model year truck. Can I just unplug the old head unit and snap in the new one and have it function correctly?

That might not work. The JBL unit probably needs an external amp or amps and also I think it uses specific speakers as well, which you may also need. Something like that usually isn't an easy swap because of all the external equipment involved. The radio may plug right in and turn on but you probably wouldn't hear any sound. I suggest contacting your local toyota dealer and have them cross reference the two radios (get the model numbers and part numbers of both) to see if they are interchangable.
