I want to install some subs in my car because im a bass junkie, but i dont wanna lose a whole bunch of sound between the cabin and the trunk. I was wondering if i built a glass box against the back wall of my trunk, could I in theory port that box through the rear deck to get better sound? Or would it make more sense if built the enclosure elsewhere and took out the factory speakers in the rear deck and leave the grills for a sort of hidden hole to the trunk and put new rear speakers elsewhere, and looking at the big picture, would doing this help the quality of the sound at all? Input is appreciated:)

Take out those factory rears, you don't need those in there anyway.  That will give you the hole to the car interior.  ...note:  "im a bass junkie" and "would doing this help the quality of the sound at all?" don't match up in the same paragraph.  :)

See if you can get the sound you want without rear fill.  Put in a pair of powerful front components.  Work your mid-bass into the front soundstage.  The decibels that I am gonna guess that will be coming out of that trunk may overcome any sound from rear speakers anyway.

YES. Many people port boxes and take out the speakers, but then spend hundreds of dollors installing nice new speakers in a custom built door panel. The amount of bass coming from the back, will more than likely drain out any sound coming from the rear speakers. You would be better off spending the money you would have on the rear area, and put them towards a nice set of front speakers, maybe some tweeters and even possibly an amp to power these speakers. The port in the back will make a difference.
