hello i am building a custom system and fiberglassing a woofer enclosure and rear deck for 6X 9's

i was wondering about my ports, there supposed to be 4" wide and 8.35" long each. I want to run the ports though the rear deck and fiberglass them in beside the 6X9 speakers. Now does my port have to be flush with the sub box, or can it stick out of the box? will then length change if i do that.?? can this setup be accomplished?

As far as I know, you can stick them out of the box if you want, the port length and width should stay the same regardless.

does it not matter how much inside the box the port is? if it is sticking out by an inch for example, will the one inch less of port length inside the box not make a difference? just curious and want to learn as well.

No, port length is port length and being in or out does not matter.  You could have it all outside the enclosure if you wanted to, as long as it is at least sealed to the face it sticks out from.  When a port is inside the enclosure, you have to deduct the volume it occupies from the total enclosure size.  If it is outside you do not deduct it.
