Setup:  I am pushing a JL 12w6v1 with an MTX 6500D connected to an Alpine cva-1003.  I ran the 12w6 in parallel so it would be dropped to 3 ohms.  the 6500 is 250w @4 ohms and bridged to 500w @ 2 ohms.  With the 4 ohm setup, everthing worked but not enough bass for my liking.  I switched everything out in an attempt to do some customization and in the process bridged the amp to get more power. 

Problem:  With everything turned all the way up, including the bass selector in the radio, I barely get anything out of the sub.  Checked all wires going to amp - all seem to be working properly. 

Question: Could my output from the radio be bad?  Is the amp finished or is it worth being repaired?  Or might be another problem all together?

If all you did was re-wire the woofer, you may have reversed the polarity on one of the woofer voice coils.  Make sure + is to + and - is to - on both VCs.

I didn't change anything inside the box.  I just tried swapping amps to a friends system but no sound comes out of the speakers.  All I get is the red power light.

i would try disconnecting the speakers and try a test speaker, like and old 3.5"...(Funny memories..4x3.5" +  bd1000 @ 1ohm  = bad smell...posted_image)
