I have 4 speakers that are going to be ran by my 4 channel amp, as of now i only have 2 of those four speakers.  Is it ok to run those two and leave two open channels?

I've never actually SEEN anything written to say yes or no, but I was told a LONG LONG time ago that it would damage the output of the amp to run without any load on it.  You may want to contact the manufacturer of the amp and ask their tech support to confirm yes or no.

Just my 2 cents...

as long as the unused channels are not running with a signal going INTO them, then it wont hurt it at all running no load at the output stage
