Do improperly set gains play a role in cause a loud whine from your amplified speakers?

No improperly set gains will not cause a loud whine.

It sounds like you have a bad ground somewhere in your system.

Actually if the input gain is way too high, you can over-drive an amplifier into a "whine" situation.
