I used some real big screws to mount 6x9 speakers in the rear deck (that's what I had). I wonder if it has anything to do with part of the rattling I have in the rear? They are about 1-1.5 inches too long. Should I bother changing them or cutting them or should I leave them alone?

No the longer screws will not affect this, the sound that you hear is the angry bees that had a home under your rear deck.
