I recently bought a used car which came with an eclipse head unit.  The previous owner no longer has the CD required for the security system, once I changed teh battery the unit died.

Is there a way to bypass the CD key without the CD and get this head unit working again?

Only if you can prove you are the legitimate owner and not a thief.  Get the bill of sale for the head unit from the previous owner of the car and contact and authorized Eclipse dealer in your area.
