For a 2003 honda civic ex with no factory alarm except for keyless entry , i had just installed a new h/u in the car with the proper wiring kit. Well when it came to matching up the wires to the clip i color matched eveyhting like your supposed to,  when i noticed the memory wasnt working i checked all the colors everything was correct. So i ran a separate line to the fuse block to the security fuse and it worked fine untill i noticed that now the keyless entry doesnt work. i checked all fuses everything checked fine. any help would be appreciated Thanks.

Check your fuses. You must of done something wrong when you ran that seperate line to the fuse block. But the wires that go to the head unit have nothing to do with the keyless entry.

not trying to be a smart a$$ or anything, but have you checked the batteries in the remote? Try unhooking the wire to the security  fuse and test the keyless. If it still doesn't work try unplugging the radio harness and try again. That's about all I can suggest.
