I just installed 2-10 Kicker Comp. in a custom box made for a 2004 Dodge Ram quadcab with original base system with in-dash single cd player.I tapped into the rear speaker wires then going to line level rca connector to a Kicker 300.2.The bass output is not good.Any suggestions why it doesnt sound good and I want to keep the factory radio for now.
I would look at your connection again ensure all are clean, the line level rca will not give you as clean signal as a new deck with rca outputs, this is only a 1 and 10 shot but check the remote wire on the amp and ensure it is at least 12v sometimes this will let your am run really low, and check your rca's ensure you are getting enough power to the amp. and a good ground. this is where i would start.

Check the positive and negative speaker wires--both at the amp input and the speaker outputs going to the subs themselves. If one sub is in phase and the other is out of phase (positive and negative flip-flopped) then the sound waves that the two create will basically cancel each other out, and you'll get very little output.
Either that, or check to see if both are in phase. When it's in phase (positive and negative correct) then the sub will move outwards (away from it's magnet). When it's out of phase, it will suck inward (towards the magnet).

Did you use a speaker to line level converter? If you did it might be faulty.

I checked all the wires and they are fine.I also did what auex said too. Finally I just put another sub I have in a sealed box and I finally got the sound I wanted to hear. The Kickers sounded really good though when they were installed in an MTX thunderform box made for a 2000 Ram truck.I did'nt want to spend another $200 on another MTX box so I bought a custom box from E-Bay made for the 2004 Ram that was $50.Should I get another MTX box?
