My mother has a 97 Mercury Mystique GS with factory ford stereo CD deck with extra amp. I plan on an Apline head unit for it. I have wiring diagram and I not sure on hook up. Any ideas?

Get a wiring harness that is for your vehicle and that should simplify everything.
