I'm still in the process of system design and I would like some input from the pros.

The current configuration:

A/D/S 236is seperates in kick panels 350 - 20k Hz
MB Quart QM160TX-3 6.5" in door 80 - 350 Hz
JL Audio 10W3D2 - pair up to 80 Hz

Since I have 2 6.5" speakers per side, one in the door, one in the kick panel, would my midrange frequencies be reproduced better with the A/D/S 6.5" in the kick or would it benefit to put a 4" speaker in instead?

No pro, but I'd say yeah, smaller would produce the higher frequencies better.  I'd bring a test cd or something you know well, and try some speakers out in a store.  Even if they arent the same brand, you could try the size and see if they produce the sound you would like.  Not sure if money is a concern, but I'd suggest testing then purchase, not after the fact.

The difference in sound between a good quality 6.5" speaker and a good quality 4" speaker is in lower frequency extension, not in the mid range.  You will notice only the inherent difference in how the speakers sound, not in how well they can reproduce the frequency spectrum above 350Hz.  Use the speaker that sounds best to you playing the kind of music you like.  How well do those MBQ woofers reproduce 80Hz is the better question...

Yea, thats a good question, I can't find any information on the MB-160 TX-3 woofer. I guess I'll have to drop it in and play with it.....
