I just hooked up a capacitor in my car and was curious if the led display on the cap always stays lit even with the car off....thx

Did you hook up the remote turn-on lead?  This turns the display on and off with your head unit.

Most capacitors don't have remote leads.  My caps stay on for about 5 min before they turn off.  I think its the fact that they store power and it takes about 5 min for them to discharge.

Well this ia a new one to me.  This may not apply to you, but with my system, the caps display turn off after 5 min or so,  and when I turn the alarm off to get in the car, the display turns on.  It will recharge everytime there is a power drop in the system.  Since it is now a part of the entire cars power system, every time the alarm is armed or disarmed it will recharge.  As far as if it will do any harm, the answer is NO.

No it will not drain the battery.  Think of the display as a voltage monitor.  All it does is display the current voltage of the system.  They don't heat up.  All they do is store power and when the amp needs a bit of extra power, it is there to help.

That LED meter could most likely run for days or weeks without draining your battery.
