I use a standard SPDT relay to turn on 3 amps, a signal processor & two cooling fans thru the headunit's remote.  Works great, but there's a small turn-off thump.  Any tricks to fix that?  Maybe a diode or two relays?

Maybe the HU cuts power to it's accessories after power is cut to the car. Are you using the blue/white wire from the deck? Try finding an in car substitute for power to your relays, like from the car's ignition harness, and see if that solves the problem.

You can contact dnavone@davidnavone.com. He has part # N-68 (turn off delay) that will do the trick.
