i want to keep my car's speaker wire since it's already twisted, and there's no difference in sound quality (from what i've gathered).  i will be using an aftermarket head unit with the harness, so do i just cut the 2 fronts speaker wires from my car's harness, and extend them to the trunk (to the amplifier)?  Also, should i run them along side with my rca's, or my power/remote wires

ps.  can i use regular butt connectors to connect the speaker wire, without any loss in sound quality?

Speaker wires after the amplifier do not need to be twisted.  You can connect new speaker wires to the existing OEM wires to save the trouble of negotiating the wiring through the boots in the doors, but that would be your only benefit.  You can also make a good connection by crimping connectors that fit the wires properly.  Run all audio signal wiring away from power wires...alongside signal RCA's if fine.

that's the thing, how do i connect the new wires to the existing, cut them at the harness?

Yes.  It's simple, and consistent.  If you're putting a deck in, you won't need to cut wires.  Just use a wiring harness, run the speaker wires from your amp to behind the radio.
