I have my 12" sub on my 400 wrms amp. I have a second amp and I cant decide if I should power the front componant speakers or the rear 6x9 3 ways. The deck is a Alpine 9830

Front speakers. Always make the fronts better than the rears.

Ok so the Componant speakers have the x-over, my deck has an electronic HP x-over, and my amp also has a HP x-over. So what is the best method for this? I figure leave the passive x-over on the componant speakers to seperate the highs to the tweaters. Shoul I turn on the hp x-over on both the deck and the amp or only turn one on or leave them both off and let the passive take care of everything?

hiya, I would use both crossovers. By using both the h/unit crossover as well as the amp crossover you are effectively increasing the crossover slope. If the amp and the h/unit roll off is 12db each (this is standard) then you will end up with a 24db crossover slope which should give you cleaner sound.
