When installing dynamat, brown bread b-quiet etc. etc. over a panel with holes, as in like a door panel is it best to leave the holes covered or cut the sound deadner out?

If the holes are non-functional, meaning nothing is running through them, they are most likely there simply to reduce the vehicle's overall weight.  Cover them with your sound deadener.
