I just finished installing my amp and subs in my car (it turned out great, I'll post some picture of how I mounted the amp, it's pretty cool and unique) and it sounds great.  However, I noticed that when I shut the car off, it seems like the amp stays powered or something for a second, the subs make this quick "thumping" noise.  Is this normal?  Is it going to hurt anything?  Can I get rid of it?

It's normal.  You can get rid of it but only if your amp turns off before the head unit (assuming there is nothing else between them.)  One way to minimize it is to always turn your HU volume all the way down before you turn the system off.
