If I got a high amp alternator like 160 amps, is there any thing else I would have to do to my electrical, or would my stock electical system be able to handle the 160 amps???

At the very least you'll want to upgrade the wiring from the alternator to the battery etc.

What if I were to use the stalk alternator with 2400 watts RMS with 2 batteries??? or even got the stock alternator for my car (03 cavalier) but the one for the car with power windows, locks seats, etc??? (I think its a 90 amp)

that will only help you with playing the system longer with the car not running with 2400watts rms i would suggest the largest alternater made for that car and 2 kinetik batterys www.kinetikaudio.com

So, if I just leave the stock one in there, it'll just mean that I cant play the stereo very long with it off??? like it wont hurt anything electrical if I just get the better stock alternator??? or even leave the stock one alone???

yes and if you get a larger alternater it's not going to hurt your eletical system 160 amps would be fine now if you went like 350 amps you  would need to do a few thing to protect your eletrical system  or you could go with a 100 fared capacitor LOL

For 160 no i don't believe ya need to add protection to your electrical system. All that would adding another battery to a stock alternator would allow you to play the system longer since the altinator will not be able to charge the battaries back up, but it will die eventually. Now a Farad is the SI unit of capacitence and its base is a huge unit. 6 farad is the biggest capacitor i seen in a car. And thats ALOT of stored power 100 farads would be insane.

I got a 12 farad cap... but what would happen if I just left the alternator alone???

A cap will not add any power to your system.  All it does is smooth out the voltage ripples (peaks and valleys).  You wouldn't notice as much a voltage drop when the bass hits because the cap would discharge/recharge itself as needed to maintain a more constant voltage.

If you do actually plan on adding a 2000+ watt RMS system, then I'd get the alternator with the most output at idle that I could find.  Yes, as boulderguy started to say, you should upgrade the lead that runs from the battery to the alternator, as well as the factory grounds (chassis to negative/body to negative).
