I was thinking about putting 2 Infinity Perfect 12.1Ds in an infinite baffle board.  Will this cause a change in sound quality?  I know the subs will handle less power, but will they still be relatively loud?  And what is the best way to mount subs in an infinite baffle situation?

i do not believe those subs are recommended for free air.

I don't believe any subs are recomended for free air.  Ultimatly, you are turning your trunk into the enclosure, and you know how sealed that is.
