You're probably hearing the cd spinning.  My deck does this, but I don't keep the volume down all the way.  Or is the sound coming through the speakers?

Turning down your gain might help.

If it's engine noise (pitch varies with engine RMP) it is either ground-related or you have a noisy ignition system.  If it's a steady sound no matter what the engine is doing (or if it's there with the engine off) it is an issue in your equipment or setup.  Could be a bad HU, RCA cables, speaker wires, amplifier, or a setup issue like too high gain setting or a ground loop between HU and amp.  You have lots of trouble shooting ahead of you.
