i was wondering if odd shape in boxes affected the performance of the sub.

i have a mofo 12 sub and 2 different boxes both are the same size just different shape , but they dont sound the same

What's your crossover frequency?  At normal subwoofer frequencies (80Hz and below) as long as the interior volume is adequate the shape should not affect the sound.  At higher frequencies, you may be able to hear a difference.
