When installing my amp/sub, what would be the best way to run the speaker wire? The amp will be mounted on top of the box (nothing fancy) and im wondering if i should just drill hole for wire into the box and seal it, or get the quick disconnect piece.

I prefer a direct connection. Terminal cups are not needed and are really only for convenience.
