I am looking into buying a 95-99 chevy cavalier. They have 4" speakers in the doors from the factory. Here is my plan.
--6.5" midbass driver in custom fiberglass kickpanel enclosures.
--3.5"-4" midrange in the factory location.
--1" tweeter in the door
Question #1 What do I cross each driver over at. I will have no problem building the crossovers, I just need to know what frequencies.
Question #2 What are some good speeakers for this. I am after about 95% Sq and about 5% Spl, if you kind of get what I am saying. I am undecided on price right now, but I know if I am going to do something I am going to do it right, not just buy the cheapest thing I can find.

3 way component setups can be much more difficult to setup than 2 way component setups, but the results when done right are worth it. Try to keep the mids/ highs together so you don't get any weird phasing issues (tweets close to the mids). Actually if you're doing kicks, that's where the midrange driver and tweeter should go, while you can fab the midbass into the doors. If you do what you propose to do, I don't think you'll be happy with the end result.
Fgure out some better positioning for the speakers first. Once you select the drivers you are going to use, select the crossover points. Not the other way around since different drivers will have different tonal characteristics.

If I understand right, you're saying to put the 4" and tweet in the kicks and the 6.5" in the door. I don't actually have the car so i can't check fitment issues, etc.
What are some good drivers to look into? Right now I am just planning.

Just so you know, there are 4x6 in the doors of those cars, and I have put in countless sets of 6 inch components just by building simple wooden plates so it wont be a big deal and I agree that putting the 4 tweet in the pods is a much better idea. The sounds comming from those two speakers are far more directional than the midbass comming from the 6. As for speakers, if you are wiling to spend money than you are best off to buy an actual 6 4 tweet set as they will include crossovers already and you dont have to try to figure out the the crossover points. I recomend Boston speakers and Focal. They both make very nice 3 way sets, I have used them both and always been pleased. If you wanna build your own I have heard good things about morel but I have never personally used them.
