porting through the back deck can be easy and hard depending on what your doing.

You can do a slot port type of port which will minimize cutting of the metal and cover of the back deck. than doing a trim peice to cover the intrusion of port through the deck cover. with slot ports you have to recreate the box to sound good with a slot port type.

mecp certification is not always needed. I have it and it has not helped me out at all. my experience out shines it.

More important though is the structural integrity of the vehilce. The rear deck on pretty much all unibody cars provide all of the lateral strength. Start to remove that rear deck and the car can fold up like an accordian that much easier, most often in the roofline. If you go to cut metal out of the rear deck, you need to make a good solid steel or heavy aluminum brace to transfer the load again around the cut out metal.

Here's a way (as I trot this old pic out again).  In this instance I used the OEM sub speaker cutout, which is a 6 X 9 hole in the center of the parcel shelf, as the passthru.  To keep sub waves from interfering with the rear mids, I fashioned a "tube" out of flexible vent and speaker hats.  On the inside, a standard grille covers up the opening and is painted to match interior.  (Rears are hidden under OEM carpet).  You can make a passthru in a variety of ways...use your imagination.

Here's a funny to share.  I was at a gas station one day and this guy pulls up behind me with his system blaring.  I looked into his car and he had this little 2" x 2 " cutout through the rear deck that had a little flapper lid on it.  Everytime the sub would hit the little lid would open and then fall shut.  Looked stupid as hell and probably sounded even worse.  I guess he wanted to see the subs hit through the rearview mirror.  :)

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.
