The subwoofer is busted and I like to know if I need to replace it with a factory woofer or can I use a aftermarket woofer with the factory amp?

Factory sub is most likely a free air...if so than you can replace it with a factory or and aftermarket free air sub

Its a Bose system though and those guys are known for using woofers that are not 4 ohm. Look at the back of the driver and find out what the impedence is, then you can get another woofer that matches up
