I was using a Soundstream Reference 405 (25w x 4) bi-wired (2 x 50) into my rear speakers, but recently it has developed a fault.

I have been given an old 15 year old Alpine 50w x 2 amplifier, apologies, I don't have the model to hand. It was very good in its day - my dad put it in his car when he was a car audio obsessive, cost a fair bit back then.

I'm upgrading my system and getting a DEH-P88RS Pioneer HU and was wondering if its worth bi-wiring the 4 x 50w built in MOSFET amp into 2 x 100w for the back speakers instead of using the amp.

Which would be better quality?

Bi-wiring? My personal opinion is that bi-wiring is a waste of wire, and bi-wiring will not combine amplifier outputs. If what you mean is you want to bridge the outputs, you cannot bridge head unit amplifiers. The "50 watt" rating on the HU is a peak rating, probably more like 24-28 watts average output. I'd use the external amp.
