I've just moved my system to a new car and my homemade 12W7 box (made to the exact specs in the JL manual) is well, a bit of a tight fit to say the least (there is about 1 inch of clearance from the top of the box where the driver is mounted to the back shelf) it cannot be rotated whatsoever.

I looked at the prowedge boxes and they look like they would be a perfect size and shape because I can lay it on its angled back and have the sub point ~45 degrees into the car.

2 questions then. Can these boxes be purchased without the driver in them?

And, do they sound as good as the specified box size in the manual, as they look like a whole chunk of air has been lost by the inclusion of that angled edge.

If all else fails, I have lots of space to the left and right of the box so I was thinking of building it with greater width and not as tall. Should be possible as long as the internal air space is the same, right?

What's that flippie??

Yes, all is same if the airspace is same.  Build your new box to fit the car.

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.

No, you cannot buy the JL box without the driver.

There is no such thing as free installation!
