I really need some help here, I bought an Alpine CDE-9841, as well as a new amp and subwoofer for my 2003 Ford Ranger. After everything was hooked up in the truck the amp would not turn on, this was due to the remote on wire not sending a signal from the head unit to the amplifier. But if the amp is powered the RCA pre amp outputs do not send any sound into the amp and sub, what could cause the remote on and rca's not to work in the head unit?

You need to turn off the internal amplifiers of the head unit.  See page 17-18 of your owners manaul.

The internal amplifiers are used to drive the speakers are they not? My amp is only powering my subwoofer and the head unit is powering the speakers.

OK.  You need to turn on the subwoofer output.  See page 16.

The subwoofer output is on, as well as thepower output, but still no audio or power signal.

I may be wrong here but on the CDE-9841 you have to turn the power OFF and if you want the output to be for a sub, set the sub to ON.  I am not sure if the internal amplifiers are active in this mode but I think they are.
