I have always used my table saw to cut small slots in the sides of the box for the seems of vinyl. The slots only need to be 1/8 or so deep. Spray plenty of glue in the slots, and vinyl past the slot. Then use a flat-headed screw driver to tuck the vinyl into the slot, then run a razor blade in the slot to cut the extra vinyl off. It looks best if carpet is used in some sides of the box, cause it will fill more of the gap. If you don't use a carbide tipped saw blade, the slot will be narrower, but harder to work with.
One of the best looking boxes I built had carpet on three side and matching vinyl on the other three.
I recommend using a router with round-over bit to round the edges of the box so they don't get cut.
Make sure no trash is on the box before vinyling (obviously). By sure to use your bare hand to make sure the surface is smooth before applying the glue.
