Background: I have a pair of MB Quart Q 216 Sigs in the front of an 06 Z06. They are powered by the 150w/channel side of a JL 450/4. I'm using the active crossover in the JL to high pass the signal to the crossovers around 90 Hz with a 24db/octave slope. For a sub I'm running a ported 13w7 powered by a JL 1000/1 and a Avic D3 head unit.

First, there is a light in the MQ crossovers that flickers or moderately lights up at extreme volumes. Is this an indicator of clipping, thermal protection, or something else entirely?

Second, I was originally going to use the 75w/channel output from the JL 450/4 for rear "feel". After listening to the current setup, I don't feel I need it. Would I better off bi-amplifying the fronts with 150w per mid and 75w per tweeter (the crossovers support bi-amp)? Is the power discrepancy going to cause me any problems?

Third, the JL has built-in active crossovers. If bi-amping will work, should I ditch the MB Quart passive crossovers all together? Or am I better off bi-amplifying the MB Quart passives (which do support bi-amplification)?

Fourth, the manual says the passive crossover is set at 2400 Hz... this seems low for a tweeter to me. Sound right to ya'll with 75w? Hate to wire up and have them blow.

Lastly, what's a good crossover point between the 216s and 13w7?

First: it is a tweeter protection circuit and indicates you are overpowering the speakers.  Could be caused by clipping, yes.  Make sure your input gain is set correctly.

Second: as long as the system is set up properly it would not cause any problems.  Tweeters generally only use about 10 watts max.

Third: You are better off using the passives, IMO

Fourth: If 2400Hz was chosen by the system designer then this is optimal for that tweeter.  It is not an unusual crossover point, by the way.  Pretty typical actually.

Lastly: 80Hz - 100Hz.  Use the same LP for the sub as your HP for the mains.

I tried bi-amping with the MB-Quart PCE 216's once upon a time. (with an Xtant 4x50 amp). The results? Meh.

I agree with DYohn; use the passive.
