I just purchased a 2002 Jetta last week and the first thing I did was rip out the Jensen and install my Alpine CDA-9856. The previous install was really shotty, and by that I mean wires held together with duct tape and too lazy to go out and but an antenna adapter. A few days ago I disconnected the battery to run power cables for an amp to the trunk, and I am 99.9% sure no wires were harmed in the process. I just started having a problem with my Alpine head unit randomly shutting off on me. It doesn't seem to follow any logical order, such as when I hit a bump, and will do it when the car is sitting perfectly still. Any thoughts on this problem would be greatly appreciated.

Run a new power and ground wire for your head unit. The stock wires aren't even close to large enough to power your alpine.

Okay sounds good, any Idea where a good place to hi-jack some 12v constant is? I have a 2g power wire running back to my trunk that passes about 2 feet away from my HU, can I splice into that?

There should be a distribution block above where the clutch pedal should be, you can use a ring terminal and tap into that, but be sure to get an inline fuse for your wire and fuse it as close to where your making the new connection as possible.
