I have a question about a RS/Keyless on a 2003 Chevy Avalanche with the 1700G combo module. It will either be a Viper 160XVR or a 160XVL in the vehicle. It has both a second ignition and second accessory. On the Viper's heavy gauge Pink/white, there is an output to a second ignition/second accessory. I know its programmable to either one. Which one should I use it for if it makes any difference and how would the relay be ran (85, 86, 87, etc.) for the other?

you won't need to hook up 2nd accessory, but if you feel you must then:

85 - orange on 4 pin auxiliary harness on the relay pack
86 - 12volt
87 - 12volt
30 - brown 2nd accessory in truck

You can use the pink/white wire off the remote start for your second ign.  and as far as a 2nd acc.  you do not need to hook it up because your 1st acc. is the one that powers up the heater when you start the truck.  I've done tons of t remote starts these trucks and haven't had a problem yet.  Definitely hook up the 2nd ign, because if you don't the check engine light will come on.
