I am Installing an Autostart AS-2520TW into an 05 F350 super duty Diesel , it has the factory Ford security system installed. Can i just cut the wires goin to the factory box and go on with the install, or does it have to be left in place? Also, any bypass kits required for this truck?

This sounds like a dealer installed 'factory' alarm. To my knowledge those trucks do not come with any type of security system nor do they come with a transponder. Since you are installing your own security system I see no real reason to keep the dealer installed system. Actually since the dealer installed an alarm, it should make your job easier as most of the wires you require will already be found. I would however recommend completely removing the existing system, not just abandoning it.
