I have an 01 Nissan Frontier, with a Clifford G5 security system installed.  The G5 is an older system, about 2-3 yrs.  I am in the military and leave for months at time.  The past 2 times I have gone, my wife says the truck  won't start.  I just put in a new battery before I left and the truck won't start after about 2 months.  My wife jumped it, and it starts right away, but it seems it won't hold a charge.  Could the blinking LED drain the battery after not drving the vehicle for 2 months?  I don't have a problem with it when I drive it every day.  Any help would be appreciated.  Thanks.

2 months is a long time to store a car.  You should probably disconnect the battery before you leave.

You could do a current draw on the system by hooking up a current meter at the battery.

You could also try pulling the fuse before you leave the next time to see if the battery is still dead when you get home.

Or, you could have your wife drive it every couple weeks while you are gone.
