I was wondering if there is anything i should know when hooking up an aftermarket remote start into a vehicle that already has an aftermarker alarm?

Make sure that the alarm has a (-) disarm INPUT and if not, then you have to wire in a relay ( or two ) to disable the shock sensor and the ignition trigger so that it doesn't set the alarm system off when remote starting.

A remote start/alarm combo usually doesn't cost much more than a regular remote starter, sometimes as little as $20-30 more.

I'd try to just pull out the alarm that's in there, and get a combo.

But yes, like Velocity Motors said, you'll need some relay(s).

If the shock sensor has two separate trigger wires (usually green and blue), you'll need two relays so you can interrupt each of those during remote start. Or if the customer accepts it, you could always just turn the sensor all the way down or unplug it.

Also, the ignition input to the alarm needs to be isolated during remote start, otherwise the alarm's remotes won't work. Some remote starters have a special output for this, but if not, another relay is again needed.

On top of all that, the user will likely be carrying two separate remotes, one for the alarm, one for the remote starter.
