Ok i'm in the middle of installing a remote start/keyless entry on a 2003 F250 diesel. When the unlock/lock wire is plugged into the brain the door unlock/lock switch does not operate either does the keyless entry work.

Unplug the wire from the brain and door switch starts working and if i touch the unlock wire from the brain to the unlock wire in door jamb it will unlock with out using remote. Same with the lock wire unless both are connected and nothing happens.

Any ideas?

i've never done that particular vehicle, but i encountered this a couple times, i resolved it by placing a three amp diode on each wire, bar facing the keyless entry side, that way only  a negative signal flows, all others are filtered. just a thought.
