Is it possible to program the DEI Valet 561R on a 2001 Corolla to keep the doors locked when remote starting?

Why are they unlocking? You do the install? Is the disarm wire hooked up to the unlock wire?

On Toyotas that have a factory alarm you hook up a 'ground when running' wire to the key sense wire and it disarms the OEM alarm when you remote start. No need to hook up a disarm wire.
