Set your alarm to double pulse.
Lock relay ...
86 12volt
87 12 volt
85 (-) lock from alarm
87a not used
Unlock relay
Same, except 85 will be (-) unlock from alarm.
Oh yeah....this is assuming your alarm has a double pulse setting....which I would be able to tell if you posted the make and model of the system.

Might be wrong here but surely the locking system is low current neg picked up in the doors.

Sorry, use a dei 528t timer relay to send up to 15 secs, this will close your windows and roof and change the polarity, for the unlock you will need 2 relays, one to change the polarity and one to add a second pulse, wire as follows:- unlock output to 85, 12v+ 2amp fused to 86 and 87, send 30 to lock wire. Before the lock join to 86 on second relay, fused lead from 1st relay to 87, 85 to ground and 30 to lock wire. Diode across 85 and 86 of both relays with band towards 86. This is an update of my PM a few minutes ago. I still can't believe the unit only has neg lock outputs.

Wait at least 20 secs to disarm, if you do and they still roll down, check the relay op to see what's latching it. You might need diodes, band towards the alarm to stop back feed. On Mk lll Golf /Passats if you hit unlock while the close timer was still working, the windows reversed. If this doesn't work, there's a UK comany called Heart electronics who make a relay for this purpose, it's about $20
