I just installed a Remote start on an 06 Mustang. Im using the idatalink bypass. Everything is wired up properly but I didn't have two keys to program the bypass. I cranked the car to learn tach with the key and it learned with no problem, so then I turned it off. For some reason, (not thinking) I tried the remote start not realizing that I still haven't programmed the bypass. It went through the sequence of course and I noticed the flashing padlock, and that reminded me that it wasn't programmed. Here's the weird part, it will not crank with the key now. I turn the key on, the padlock comes on, then goes out just like normal. The bypass does not interrupt any wires (all splice into). I've checked for any broken wires and there's none. All ignitions have 12v and starter lead has 12v all the way to the SJB (smart junction box), but the starter will not engage. I can hear the relay click at SJB so I assume its not sticking. I can turn the key to the run position and probe the starter solenoid 12v and it will crank and run. The dealership thinks that it might have "spiked" the computer, erasing the transponder code. I'm not sure since the padlock icon is not flashing when I turn the key on. They seem to think that the ignition recognizes the key but not the computer? It's a funny situation and was curious for any input before I spend money at the stealership.   Any info will be greatly appreciated.

I am not at all familiar with that bypass module or your vehicle for that matter, but does the bypass have the halo that has to be draped over the ignition cylinder?  Do you have the bypass grounded to the chassis, or did you use the ground out while running wire?  If it is grounded to chassis, the car is reading your key, plus whatever the halo is telling it.  I know you said it is not programmed yet, but it could be interfering with it.

Remote starting the car without the module programmed, should not hurt it at all. Believe me, I've done it a hundreds of times. Not on purpose, of course, but it happens. The fact the padlock is not flashing when you try to start, tells me you might have another issue instead of the factory transponder. Have you disconnected everything to do with the remote start? Have you tested all the fuses, including those under the hood? On the mustang, the starter relay will also be in this fusebox. I cant remember the exact location, but it is one of the grey relays. Did you do any of your work at the SJB.....if so, check all of the plugs. I have seen Fords come from the factory with plugs barely pushed in.

I've done all that prior to this post. The bypass has no antenna like the old style. This one ties into the tx and rx leads at the ignition cylinder but does not interrupt the wires, only splice. The bypass also has its own designated power and ground. It has nothing to do with the remote start now, I've already removed the system. Its something to do with the car. I've already removed the SMJ and checked for any loose pins and plugs already. I've checked both fuse boxes twice and switched corresponding relays.

Test the solid green starter wire on the frontside of the SJB. If this tests good during crank, then I would move to the fuse box under the hood. Rather than just switch relays, did you test the pins of the socket. This will give you a good idea of where the circuit is being broke. It will help to determine if it is a problem inside, or outside of the vehicle.

Yeah, the green wire is getting 12v at start going into the SJB. I haven't found the wire going out of it yet.
