i got a viper remote start and security..got it installed. the thing is..if i lock the car wiht the jeep keys..then use the viper remote to start the car..the car alarm goes off...if i lock the car with the viper and start it, it works fine no alarm. is that how its soppose to be?

If you did not connect the factory disarm wire, then yes that is how it is going to work.

What bypass module did you end up installing ? Is it one with the door lock interface as well as bypass or just the bypass ? As stated above, if you installed a bypass only module, you would still have to connect the OEM alarm disarm wire from the Viper to the Jeep's disarm wire.
