Factory alarm! Something's triggering it and it brings on the 997. Check the factory unit, also your wiring, you appear to be asking 2 different questions.
Not a car to be working on in fact an electronic nightmare! Your door trigger contacts might need to be taken from the factory lock alarm unit at the rear.

Just realised that your door/trunk/hood triggers should have gone to the module under the carpet on the floor in front of the driver's seat.
Extending the lock pulse should close windows etc.

You will have to find out what's triggering it. I looked this vehicle up and Directwire, Audiovox and this site all gave different locations and colours. All incidentally different from what I'm used to on Euro versions.
My though without looking at or trying to judge your install from 3500 miles away would be to look at the locking system and your door/trunk/hood contacts.
Have you set it for double pulse locking/unlock?

No some of these have priority control, require 2 x 0.8sec (that's your a/vox default) to unlock.
To raise windows you need to EXTEND the lock pulse time wise, e.g. 15 seconds.

I have the same car and when I remote start, the dome light turns on and the car starts and then the dome light turns off afterwards. If you have the system attached to the dome light for door trigger, this will cause the alarm state. You will need to wire in a relay as well as diodes to isolate the dome light trigger from the alarm CPU or grab the door trigger wires independantly and diode isolate them.

Jeff I said that in my first post but I don't think our friend is either listening or understands.
