So I plan to add an aftermarket alarm to my 07 BMW. Since the stock alarm has the power window module. How do I tie this into my aftermarket alarm, so I can still open all my windows while holding down the unlock button?

You won't. You will have to find the motor wires either at the doors or at the body control module and use something like 1 x DEI 530t per pair.
Factory remote works through data.
