As the title says, have an 04 silverado 3500 diesel with self installed 6200, omega bypass module, I also have a banks IQ system so I can read diagnostic codes.  Had some problems with the install but this site has been pretty helpful.  I have a couple issues I could use some insight on. 

When the vehicle is started with the remote start, I get a service 4WD message, with a error code lost communication with TCM. 

Also I have noticed, the defroster and vents do not appear to be working, heat only blows out the at the feet. 

If I start the truck with the key, everything runs fine.

Did you get all the ignition wires connected.  Audiovox and DirectWire list the following:

 Battery             RED  (+)          IGNITION SWITCH HARNESS  
 Ignition 1          PINK  (+)          IGNITION SWITCH HARNESS  
 Ignition 2          WHITE  (+)       IGNITION SWITCH HARNESS  
 Accessory 1     ORANGE  (+)   IGNITION SWITCH HARNESS  
 Accessory 2     BROWN  (+)     IGNITION SWITCH HARNESS  
 Starter 1          YELLOW  (+)    IGNITION SWITCH HARNESS
