ok so yesterday i picked up a viper 5901 with a idatalink transponder bypass module and decided to install it today by myself..lol...i've got a few questions that i need help with that somebody with expertise could answer...alright here they go...1. for the bypass transponder im not sure which wire i should connect the "ground when running" wire to...its either that -200 status output or ground when armed output?...2. the car is a five speed i've been told you can bypass the clutch by connecting two wires but im not sure which it is?...3. on the alarm there are these other extra wires in the remote start harness that have relay numbers to them and i have no idea if i should hook these up or to which wires do i hook them up to...

If you are going W2W between the iDatalink bypass module, connect the GWR wire to the Vipers Blue (-) 200mA Status Output wire. Which iDatalink module?  Some do more than just the transponder bypass and that will affect how you wire the Viper.

Use a relay to bypass the clutch switch.  Basically, the relay will be wired like this :

Relay Pin 85 to Viper Pink (-) 200mA Ignition 1 Output
Relay Pin 86 to +12V constant
Relay Pin 30 to one side of clutch switch
Relay Pin 87 to other side of clutch switch
Relay Pin 87A not used - insulate

There will be many unused wires from the Viper.  Download the wire guides that are available for you car.  Compare them and then locate and verify the actual wires in your car with a Digital Multi Meter .  Then make up a chart from the Vipers connectors to the cars wires.   Post this chart for member inputs.

well i was getting frustrated with the idatalink..lol..so i switched over to a xpresskit xk05...i've got it flashed for my car which is a 02 acura rsx...i've already programmed the key..but the problem im having now is that on the remote start the car all i get is 7 parking light flashes...i checked the manual and it reads...the manual mode is enabled but not initialized...which i thought was really weird because i connected the tach wire to the car and learned the tach, bypassed the clutch..i even connected the toggle switch that disables the remote start and i turned it on...still doesnt work...i was reading the manual i downloaded and on the remote start harness they have these wires for a flex relay that i was unsure of using or not...i just used the red 12v,pink ignition, purple starter and orange for accessory...maybe that could be the reason why things wont work?...btw thanks for the reply

Are you entering Manual Transmission Reservation Mode as described on Page 28 of the Owners Guide?
https://www.directeddealers.com/manuals/OG/Viper/G5702V%202008-08web_small.pdf

The Flex realy should be programmed for ACC2 and the Vipers' Pink/White wire connected to the cars WHITE/ Red ACC2 wire.  H3/2 RED / White should be connected to a +12V constant source.

The Neutral Safety wire should be connected to the (-) Emergency Brake wire when in manual transmission mode.
Parking Brake     GREEN/ orange  (-)      dash fuse box, lt. green 8 pin plug, pin 8

The Viper 5901 is a sophisticated / complex high-end system.  Installing a remote start on a manual transmission vehicle must be done in accordance with all recommended guidelines followed exactly.  Bypassing any of the built in safeties ( like the clutch pedal interlock switch ) can allow the car to start in gear causing a very dangerous condition.
