Trying to program a third key for key in the box bypass. I have two working keys. Go through the proceedure of inserting first key in turn it to on let the theft light go out,, do the same for the second key..... When I insert the third key and turn it on theft starts flashing immediately..... I have done tons of keys on Fords and never have seen this... Any Ideas???? Bad Key??? Thanks in advance!!!!!

Never had that problem but here are a couple of possibilities.

1.  There is a max limit of transponders on the cars computer.  Not sure, think it's around 8 or 10 transponders.

2.  One of the working keys is a clone of the other.  You must use two unique working keys to add another.

I get this a lot with Carmax, they get a cloned key made for the second key. Are they both factory keys?

I noticed when trying to program the third key that neither of the programmed keys had the Ford Logo on them.... The one I was trying to program had the Logo.. What can be done to correct this problem? Can the dealer do anything? Thanks again?

The dealer is the only choice. They can reprogram all the keys to have different codes....
