Do you have it doing a double pulse on the unlock so it will disarm the factory alarm?

I'm guessing the key in the box was a regular key incorporating keyless entry.
Change it for the grey VALET key.
The regular key "still talks" to the immobiliser system.
I'm assuming you used a 556UW without the loop Euro-style as per the instructions.
Double pulse is new to me on that vehicle (E46) never come across it.

You must also pick up lock and unlock (neg) from the WHITE/ black and blue/red in the driver kick, goes from door entry grommet to main vertical loom in far corner, extending the lock pulse will give you comfort (total) close.
Don't feed it from the button on the centre console.

Yes but I tend to go under driver dash, everything including tach     (on OBD) is under there, except on left hand drive trunk release and trunk trigger. In fact on right hand drive I don't even need to release the glove box.
